A Faster Construction of Phylogenetic Consensus Trees
نویسندگان
چکیده
A consensus tree is a phylogenetic tree that captures the similarity between a set of conflicting phylogenetic trees. The problem of computing a consensus tree is a major step in phylogenetic tree reconstruction. It also finds applications in predicting a species tree from a set of gene trees. This paper focuses on two of the most well-known and widely used consensus tree methods: the greedy consensus tree and the frequency difference consensus tree. Given k conflicting trees each with n leaves, the previous fastest algorithms for these problems were Opknq for the greedy consensus tree [J. ACM 2016] and Õpmintkn, knuq for the frequency difference consensus tree [ACM TCBB 2016]. We improve these running times to Õpknq and Õpknq respectively. ar X iv :1 70 5. 10 54 8v 2 [ cs .D S] 4 J ul 2 01 7

A Compressed Format for Collections of Phylogenetic Trees and Improved Consensus Performance
Phylogenetic tree searching algorithms often produce thousands of trees which biologists save in Newick format in order to perform further analysis. Unfortunately, Newick is neither space efficient, nor conducive to post-tree analysis such as consensus. We propose a new format for storing phylogenetic trees that significantly reduces storage requirements while continuing to allow the trees to b...
متن کاملAn Experimental Analysis of Consensus Tree Algorithms for Large-Scale Tree Collections
Consensus trees are a popular approach for summarizing the shared evolutionary relationships in a collection of trees. Many popular techniques such as Bayesian analyses produce results that can contain tens of thousands of trees to summarize. We develop a fast consensus algorithm called HashCS to construct large-scale consensus trees. We perform an extensive empirical study for comparing the pe...
متن کاملRadCon: phylogenetic tree comparison and consensus
SUMMARY RadCon is a Macintosh program for manipulating and analysing phylogenetic trees. The program can determine the Cladistic Information Content of individual trees, the stability of leaves across a set of bootstrap trees, produce the strict basic Reduced Cladistic Consensus profile of a set of trees and convert a set of trees into its matrix representation for supertree construction. AVA...
متن کاملFast Hashing Algorithms to Summarize Large Collections of Evolutionary Trees
Different phylogenetic methods often yield different inferred trees for the same set of organisms. Moreover, a single phylogenetic approach (such as a Bayesian analysis) can produce many trees. Consensus trees and topological distance matrices are often used to summarize the evolutionary relationships among the trees of interest. These summarization techniques are implemented in current phyloge...
متن کاملBig Cat Phylogenies, Consensus Trees, and Computational Thinking
Phylogenetics seeks to deduce the pattern of relatedness between organisms by using a phylogeny or evolutionary tree. For a given set of organisms or taxa, there may be many evolutionary trees depicting how these organisms evolved from a common ancestor. As a result, consensus trees are a popular approach for summarizing the shared evolutionary relationships in a group of trees. We examine thes...
